I lost one of my Arilou and Pkunk ships.
Now I'm sad.......
Is there anyway to gain more of them throghout the game?

AFAIK, you only get one batch of Arilou Skiffs. However, you may receive more Pkunk Furys late in the game.

As the Arilou say, they won't support you with ships (consider yourself lucky to get what they gave you).
