Don't worry about the flagship. Just assemble your personal ultimate battle squadron of 12 ships. And they have to be ships that can be acquired in the game, you can't have 6 Ur-Quan and 6 Kohr-Ar unless there's some way to acquire those ships and that many that I haven't heard of.

Supermelee or in-game?
In-game, I go for 4 spathi (for the 'quan, both flavors, also the VUX), 3 cruisers (for the Druuge and Thraddash), 2 Orz (for the Ilwrath). 1 Pkunk for the Sa-Matra, 1 Chmmr for finishing off the fireballs.
I usually take out the Mycon with the tug, but if the tug isn't battleworthy, I will use Arilou.
Supermelee:
2 Kohr-Ah, 1 Chmmr, 2 Supox, 2 Spathi, 3 Androsynth, 1 Orz, 1 Chenjesu. Is that full? I forget.

In super melee:
1 avatar, 1 koar-ah, 1 kzer-za, 1 jugger, 2 terminators, 1 probe, 1 fury, 1 nemesis, 1 chenjesu, 1 thraddash, 1 x-form, 1 melnorme and 1 mycon.

for the uqm, we shoudl make it so that u can have one of each ship in super melee. that makes things a lot betta.
