Make it cost more fuel to get somewhere? I notice that fuel is depleted alot faster when I have all my things full of speed-ups of course because I am moving faster.. But do I lose more fuel than I would if I had only one? (Accelerators? Anti-matter thrusters is the name? maybe?)
You just pay a set amount of fuel per distance traveled - not how many thrusters you add. What the thrusters do is decrease the amount of time it takes to travel that distance. For instance, traveling from the closest Melnorme will AlWAYS be about 5-4 in fuel - it does not increase nor decrease.

Hayes says adding thrusters will decrease your fuel costs in the long run; I haven't read the code, but on what you say I think the basis for saying this is that if you have to manuever in Hyperspace (like dodging Dreadnaughts in the Crateris constellation) more thrusters and more turning jets will let you make narrower, faster turns rather than turning in wide arcs, so the fancy manuevers cost you less.

I can find no such quote about fuel savings in the Starbase Commander's speech files, but you may be referring to this:

I believe the "pay off" he's referring to is not in money or fuel, but in time saved. The code bears this out, too; there is no explicit advantage in fuel usage when more thrusters are added, other than the small advantage you mentioned regarding greater maneuverability.
