Have you met up with the VUX? Head over into their territory with a few cruisers. Cruisers positively mince the VUX intruders. I've cleared a good deal of their systems using cruisers with minimal losses. They give about 278 RU per ship, as long as you dont engage their planets, you should be fine.
Also, if you can handle a bit of mining, but not alot, fill your flagship with cargo bays and head for the Vulpeculae cluster. Your going to need as many cargo bays as possible for it though, I garuntee that.
I also stuffed up the first time through, but the experience gained beforehand sped me through the rest of the game.
Also, speak with the Spathi. They often give useful clues.
