I have done just about everything, but I think too much time has gone by because the Black UrQuan are killing everyone and the last couple steps are not happening. Anything I can do to win at this point ?

Find the Utwig, in a damn hurry. Depending on the circumstances (whether or not they're dead) you may need work for a while, or simply drop by their home planet, to get a neat little (big) thingie.
Then find a Melenhorme, get all the info from it, and figure out what places you haven't visited yet. Visit them. Quasi-space, don't Hyper-space.
Spoiler - get the Utwig bomb, find a certain toad, and get on over to the Ur-Quan super weapon.

(Quick note - You also need to find a sun device to unleash the chmmr. Once you release the chmmr, they will modify the bomb to be able to take out the Sa-matra (the big precursor vessel).
