I'm not asking about least effective, which is arguably the Umgah. Which ship do you just hate, for whatever reason?
My choice is the Pkunk Fury. It's the fastest ship in the game, yet seems to be lacking agility when controlled by me, the player. It's as wide a target as the Stinger, and due to its hit-n-run nature you have to repeat your approach on the enemy many times. You're going to get shot at a lot. Yeah, and that random reincarnation ability is *annoying* once you see past the cute gimmick. I do not enjoy fighting the same birdy 5 times over, nor do I enjoy winning a battle I should have lost because of some good coin flips. I hate hate hate this goofy flower of a ship.

The Umgah because it's the least effective and the only ship that's junk in my hands.

Jugger or Terminator. Absolute shields are cheesy, doubly so when you can leave them up all the time. Terminators may eventually run out of juice, but it takes freaking forever. Even when limpeted to complete immobility, it's much faster to ram it into the planet, which bypasses shields.

Umgah Drone. It's 2 slow and it's weapon range 2 small. Flying backwards sucks. It's impossible 2 do any damage against hunam player with it.

The Druuge Mauler is pretty boring to play against. The computer is always too good with sniper weapons in games.
I agree that Ilwrath are sort of poopy to pilot againts the computer too.
Try an Ilwrath against the Druuge, he'll probably hit you perfectly while you snail around cloaked.
The Jugger and Terminator shields are sort of annoying, and so is the skiff. (I think the defence lasers on the earthling cruiser are fun to use though, against the Chenjesu, Mycon and other cruisers, it's not a 100% defence)

the illwrath. the game cheats by having the comp know where it is at all times. a hunam player can find it within reason but the comp knows to an inch.

Actually, the AI lowers its accuracy a bit when the enemy is cloaked. However, this 'off-ness' is by a distance, rather than an angle. So, at long range, it's comparatively accurate, while at short range it's comparatively pathetic.

The Androsynth Guardian. I want to meet the Androsynth guy that designed that one. For a main weapon, we don't need any guns. We're going to launch waves of deadly bubbles that don't go anywhere. They just dance around for a few seconds until they disappear. We have the technology to turn ships into screaming comets which we can use to ram our enemies with deadly force, but for a main weapon, we'll use a bubble maker.
