So... what do I do?

I have no idea what I'm supposed to be doing. I found the starbase and fixed it, and now I have to get stuff from planets and take it back there in my very slow ship for the rest of eternity?

If you've watched the intro (you need version 0.4 for this; 0.3 didn't include it), you'll know how Earth got into this situation, and what your eventual goal is. The commander has some advice on how to do this.
Your ship won't stay slow. One of the first things you will want to do is make it faster by adding more thrusters at the StarBase. But you need resources for that, and that's where the mining comes in. Don't worry, you won't be doing it for the entire game. I suggest you clean out the Sol system for now, and you'll find a pleasant surprise which provides you with another starting point in your mission.

Also, make sure that you don't try and mine on any planets greater than 400*c, 5 tectonics or 5 weather. You'll just lose people.

4 weather and 6 tectonics is more like it. You can spot earthquakes a mile away, while lighning bolts tend to strike your lander.
