Hi,
i just installed the new 0.4 version fo the game on my linux box an suddenly i can't control my ships in "campaing" combat, no matter what ship i choose it gets AI to fly it. 
I even looked through the conf files to figure out what's the problem but haven't found anything so far.

That sounds like you have cyborg mode turned on. Turn it off to get manual control in combat. This is under Game/Settings/Cyborg in the PC menus and Games/Settings/Combat in the 3DO menus.
