Final battle skipped?

I'm terrible at explaining things without direct questions, but I'll give the general gist of it.

I had played through the entire game using a walkthrough I found at GameFAQs, and after I had destroyed the six Ur-Quan and Kohr-Ah ships protecting the super ship, I got the Pkunk and Yehat fighters, and was ready for the battle against the ship.  Then after I chose the Converse option for the ship, the little Frog spoke and then the ending started to go with my ship going in for the kill, no final battle that the guide said was coming.

You must have had Cyborg mode on.

Yes I did, I'm lazy and hate fighting those ships.

So, if I didn't do that it would go correctly?
