Yes you can win. You must defeat the Ur-Quan. There is plety of info in the game how to do it. If you don't succeed on the first time, try again.

Just follow the clues presented in the game. If we say any more it would spoil your game.

Oh, by Ur-Quan I meant both of them, in case you were wondering. Remember that the Kzer-Za (the green ones) are still your enemy. By helping them (indirectly), you will only postpone the victory of the Kohr-Ah.

See Netplay howto.

Any interference whatsoever with the Sa-Matra is purely optional - and generally not recommended. Unless somebody explicitly tells you to do so, of course, but it won't happen.

Actually, although I'm not sure what exactly Valaggar is trying to say, what I AM sure of is that you shouldn't pay any attention to it.

You DO have to "do something" with the Sa-Matra to win the game. You have to go through a lot of plot first, though.

Hey, now that wasn't nice.

Try buying information from the Melnorme.  A lot.  Most of the hints you get in the game, you can buy from them.  (I think most hints show up in other places as well, but with the Melnorme they're all in one place and therefore easier.)  IIRC there's about... thirty, or so.

I tried to lighten his game up. To make him get more satisfaction by solving the puzzle himself. While explaining him that he should keep his distance for now - and attack it if someone (a race) tells him to do so, but I said that it won't happen in order not to spoil his game.

You know, FAQs for Star Control 2 will walk you right through the game, if you want to just see the end.
