I thought about it, and since contacting the Mycon is impossible, how did they end up allying with the ur-quan? Let's discuss this.

What's so mysterious? Mycon contact Ur-Quan and pledge allegiance to them. Ur-Quan happily accept. End of story.
Remember that the Mycon are actually capable of speaking normally (see dialogue when you direct them to Organon), they just don't usually do so.

The Mycon don't make much sense to us, but on the other hand we never had much of a chance to study them. They were already Thralls when we encountered them, and thus probably not prone to chats longer than what the captain gets.
The Ur-Quan on the other hand, have two advantages. They are a fairly old and advanced race, who have probably run into communication trouble before. Even something as whacked out as the Mycon makes some sense, and the Ur-Quan aren't stupid.
Secondly and more importantly, the Mycon recognised the Hierarchy as a supreme force that would have to be joined and broken down from the inside (un-voidable Non). Therefore I'd assume that the Mycon made an effort to communicate their willingness to join to the Ur-Quan.
So we have two parties that are both interested in communication and cooperation, at least for the time being. Whereas any player contact with the Mycon is not only Non, it's Non that needs to be destroyed because of their agreement with other Non. Not much of a communication incentive. That we still understand as much as we do indicates that they are capable of somewhat more understandable communication as well.

I'd chalk it up more to the greater concentrations having greater intelligence. The individual ships, and moreso the individual 'crew' aboard those ships, are... less able to route around their damage.

I don't know, as long as we're talking speculation I'd rather chalk it up to their broken programming, that's more in line with their character.
