I am setting keyboard controls from the in game menu but they don't seem to work, even with the keys changed only the defaults are active.

The keys to navigate the menus are always the arrows. The player 1 and player 2 keys only have effect in the game. This is so that people won't accidentally set keys which they can't change any more.

My problem is with the player keys though, even after I changed them the game still uses the default keys. The control scheme I chose is always saved but it is not taking effect in the game.

A more detailed description of what you're changing and how would be helpful, but I can make a few guesses.

Are you sure you're editing the active control set? UQM 0.6.2 allows you to define six control sets and choose which of these control sets each player uses. If you edit a control set that isn't in use, the controls are obviously not affected.

Another possibility is that the changed control configuration is not being saved. Do the other configuration options work?
