I played a bit of Space Empires years ago. I know that 4 was leagues better than 3, though I never tried 5. So at the very least, I can recommend SE4 as well.

One day, hopefully, there will be FreeOrion.  Last time I tried it the tech tree was pretty unbalanced so play it at your own risk.

It's not a 4x but there's also Homeworld 2 Complex - a mod for Homeworld 2.  As of fairly recently someone is camping on the homepage so you'll need to do a bit of googling.

If we're on the subject of Homeworld 2 mods, R.E.A.R.M is a pretty good one. The main thing it does that interests me is it brings in the Imperial Taiidan from the first game as a playable race in multiplayer, for people who're getting tired of the squad system. Actually, having the two systems side-by-side really shows off the advantages of both - shame they couldn't import the HW1 formations into HW2.

Believe it or not, there's a good one on Facebook.  It's called Galaxy Legion.  Try to imagine a game that combines aspects of Master of Orion and Spacewar (old BBS door game).  I run a guild there named Stormfront, if anyone here would like to know more or give it a try, feel free to let me know.

i picked up a "deluxe" version(4&5)  and 5 is completely off balance but has cool artwork although i like 4's raw 3D and did you hear about the ascendancy iphone game?

I'm not sure if this counts at all but it is a very good game.  Its probably nothing like the other games mentioned - then again, looking at screenshots of Free Space, I guess so.

You trade, explore, you can expand your fleet, ship, and exterminate different races, I suppose.  Its fun  Smiley

I just stumbled on Armada 2526. Hard to find much info about it. This video review doesn't say much.

I'm just going to go ahead and link a whole bunch of games here that I've stumbled upon here (I'm not recommending anything). Some of them might have been mentioned before:

AI war looks interesting.

http://www.arcengames.com/aiwar_features.php

I keep hearing good stuff about an older game called Ascendancy. It has nice music.
http://www.youtube.com/watch?v=i-iB90PY7TM

I haven't played the PC version of Utopia K240, called Fragile Allegiance. It looks a bit different from the Amiga version.
http://www.youtube.com/watch?v=nXVmh3Afkh8

Star Lords: Imperial Order (not the MoO1 prototype).
http://www.youtube.com/watch?v=ZlXKOhc-HWs

Lost Empire: Immortals
http://www.youtube.com/watch?v=EwLQ35Tu3uc

Gratuitous Space Battles: Galactic Conquest

Emperor of the Fading Suns
http://www.youtube.com/watch?v=TVbEj_fpPdY

Conquest: Frontier Wars
http://www.youtube.com/watch?v=OnCdvN8h0MQ

Colonial conquest is an old "indie" game for the Amiga. Well, we didn't say indie back then.

Star Wars: Rebellion
http://www.youtube.com/watch?v=mqQOORCO-sU

Overlord, a NES game which looks very nice.

Some more well known and newer games:

Galactic Civilizations (2)
Space Empires (5)
Sins of a Solar Empire
Sword of the Stars
Homeworld (2)

Lost Empire: Immortals

Weltraumstrategiespiel! Such a beautiful word.
Anyway, I see that it's made by Paradox interactive. So I guess it's quite deep as a stategy game. Let's give it a try Wink.

The strictly topdown view of the ships in Gratious Space Battles works pretty well, despite the baked in light. I think the ships are 'pre rendered'. In SC2 the specular and shadows move across the ships as they rotate.

The Outforce. I can't find much info about this game. It reminds me of the naval battle aspect of Total Annihilation.

These games seems to be more 3D realtime combat focused (with less/no base building stuff).

Star Wars: Empire at War - You can do some base building stuff in the Galactic Conquest mode, if I understood it correctly.

Then we have Battleships Forever, in which you build ships out of vector shapes and pit them against each other.

Also, if you're into these kind of space-battle settings, you might want to watch Legend of Galactic Heroes.

Possibly one of the coolest space games out there right now, utilizing a brilliant melee system and an involved story can be found here. Most of the diplomatic chatter and action goes into a members only system though, though that may be about to change.
