I just bought 3do off amazon, and Star Control 2 disk off Ebay. The Disk came alone with nothing. It says Star Control 2 on it. When you start the game it says Star Control 2 and also [the ur-quan masters] in brackets. which game do i have. which is best. I love this game. I want both versions now.

If by "disk" you mean floppy disk, then you have the DOS version. It uses manual copy-protection where you are required to enter a name for a given set of coordinates. You could set up DOSBOX and install it that way, but GOG has already packaged both Star Control 1 & 2, though you need to pay for it. In addition, TFB gets some royalties from the sales.
I'd have to say the 3DO version is the best because of its voices and music, however it doesn't have the subtitles that the DOS version has. Strictly speaking, the UQM version remains superior as it combines the best of both worlds and runs on modern PCs.

Honestly, other than the movies being built-in, there is absolutely no advantage the 3DO version has over UQM. UQM is built from the 3DO version and has since then fixed bugs, added most PC version features, and added online play. It is easily possible to set UQM to look, sound, and act exactly like the 3DO version (the only part that isn't super-easy is the movies, since you need to supply them yourself; I guess, if you have the 3DO game, you can rip them from there, though I'm not sure, otherwise there's someone who has uploaded them somewhere).

A tip: A few question marks make your questions a bit clearer.
You have "Star Control 2 - The Ur-Quan Masters". "The Ur-Quan Masters" was the subtitle of the original. Due to trademark issues, "Star Control 2" could not be used as the title for the Open Source release, so we used the subtitle as the main title for that. On the 3DO, there are actually only two version available, the English one, and the Japanese one. You probably have the English one.
The Ur-Quan Masters, the Open Source re-release, is the best version; unless you want to play in Japanese, it has everything from the 3DO and the PC versions (with the exception of named savegames, which will be added eventually), plus some bug fixes, and a few extensions (such as searching on the star map, and network SuperMelee). But while that version works on a lot of platforms, the 3DO is not one of them.
