How many species have you contacted? If the number is small, look around in the blank areas in the map to see what you can find. Not everywhere has aliens, yes. Talking with aliens you are then forced to blow up can sometimes be profitable in terms of plot information.

Quick guide to get you started:
The quest is 'save humanity, contact aliens races, defeat the ur-quan hierarchy'. You do have one, just no clear starting point.
But if you've been to pluto, you do have a good starting point. Fwiffo, despite being the escort ship most frequently used by starcon players everywhere to kill just about anything, is a complete coward, and if you paid attention, he told you the exact co-ordinates of his homeworld, and the super-secret cypher. Go talk to the spathi, and interrogate them for every useful piece of information they possess, and do their little quest. Should give you some additional places to look.
Afterwards, enough time should've passed that the starbase commander should have recieved information that he'll give you upon your return to earth. That should start the ZFP path, or give you a hint to where to meet the alien traders.
If at any point you find yourself completely out of things that seem to need doing, go buy information from those alien traders - they're so well informed, they're very close to omniscient.

Ironically, I never keep Fwiffo. I trash compact him along with his ship for the ~3000 RU he provides me. (Not to mention the Tobermoon, for another 1100 RU). I suggest you ask Commander Hayes about 'other alien races that weren't in the war'. He'll point you to two systems, one of them being Giclas. Go there and you'll eventually find yourself with another trash compactible source of several thousand RU. That's generally a good enough kick start to your war funds that you can stick on an extra crew pod, a pair of blasters, and three dynamos. (I believe it was covered elsewhere in a dynamo/shiva algorithm post that more than 3 dynamos are useless, much like the AT system.)

I've talked to the ZFP's, and see their sphere of influence, as well as the Ilwrath's (impossible to kill with the flagship!), and the Spathi's. So I suppose I should be heading there (a year after I start.. whoops).
One thing this screwing around has done for me, though, is given me a decked out flagship.. hee.. Four ion cannons, three fuel pods, two crew bays, two dynamo's, and three storage bays.
Yeah, cookies in solar systems..

Mmm space cookies... Well, you can easily win against the Ilwrath with your configuration if you let them close until the screen zooms in to the closest magnification, and then you turn and run away from them. (basically, run the opposite direction from the center of the screen). When you've matched velocities so that you're not being drawn closer and closer to the center, turn around and spray the center with shots. You should manage to smack the Avenger a couple times. I suggest swiveling back and forth to spray the area.
I suggest you visit the Giclas constellations (I say this often, don't I?) and pump the resident alien species for all the information they're able to give you. (visit their homeworld, interrogate them, leave, then return. repeat over and over.) You'll find out a lot of very interesting information that will give you some good leads on where to go next.
