When I played the port, the Syreen didn't join up and the Mycon didn't move. I proved that the Mycon destroyed their homeworld, got the Syreen ships, and told the Mycon about the planet they should check out. Did I miss something
Also at the end of the game the Yehat still hadn't ended their civil war. Is this usual?

Yes, you messed something up. When you told the fungus about the planet, did they ask you to tell them about it, which you did, and they said 'this is good' repeatedly? Or did they just tell you "This is our special place. Leave".
If the second, you went to the wrong place. You need to visit the mycon homeworld, the source of juffo-wup, not the special place.
Typically, the yehat civil war ends when you reach the sa-matra.
