With the cyborg++ turned on he is able to take out 4 vux ships (at the zeta serpantis rainbow world) with fwiffi, before he dies, then the vindicator goes from about 50 health to about 10 while taking out the last, damaged one. This is better then it fairs with hyperspace probes, I think I can avoid the VUX but there are 3 probes waiting for me in hyperspace, (shiver).
Here is how it is outfitted:
Full Thrusters 7 out of 8(9?) Turning Thrusters Front Ion Bolt Gun Spread Ion Bolt Gun 2 Dynamos 2 Storage 2 Fuel 1 Crew
From what I'm been able to infer from reading posts here, full thrusters is supposed to be good, but I am getting powned. It is like the cyborg just charges straight in suicidally. At first I thought it was the cyborg but then I heard stories of people's cyborgs taking out 20+ ships on fortress worlds, so I decided it must be my ship.
Any help would be great.

Tried fighting by yourself? You know, Cyborg is like...kind of gay
I think you're too early in the game to be fighting every alien you find. I suggest you keep mining both resources and bilogical data for awhile.

Fot or not?

The cyborg is kind of useless. Learn to fly Fwiffo's Eluder, and (almost) nothing will stand in your way.

Uhm... Off-topic much?
Anyways, VUX ships can easily be killed with your Earthling cruiser, and you won't be using the Vindicator for fights any time soon so sell the weapons and dynamoes and buy turning jets and thrusters instead. Now, with Earthling Cruiser, fly away from the VUX, then turn around and fire missiles at them. Keep your distance. Just try it a few times and VUX won't ever be a problem, ever, at all, ever again. Free cash ^^;

The cyborg mode is pretty bad at fighting, so if you want to really have longevity, you really need to learn how to fight on your own. Super Melee can help you on that one.

That's not 100% true, if you use a jugger on awesome cyborg mode, it will destroy an entire fleet of either ur-quan types. No joke.

Cyborg also gets an auto-win on the last battle.
Aside from those two cases, though, it's pretty useless.

Well the best way you can avoid combat is buying thrusters and raise both hands into the air above you and practice the ancient chant of the prancing oowee master, ZEN DUX, which begins... "AAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAHH!!!"

Dumbfire ion-bolt guns, in a game like Star Control 2, are a bad weapon. It's actually really difficult to hit stuff in space, so the good weapons all have the characteristics of being rapid-fire, homing, or immensely damaging in a single shot, sometimes two out of the three. (A fully souped-up Vindicator's weapons are all three out of three, which is why it's so awesome.)
Do not use your dumbfire ion-bolt guns for primary combat. Save them for an absolute emergency, when all your other ships have been blown up or fled away with almost no crew left, and the enemy is almost dead, and all you need to do is give it a few blasts to push it over the edge.
You don't even have the technology, as of yet, to make the Vindicator into a viable battleship. You'll know when you do -- met a trader race called the Melnorme yet? They'll be your best friends. Start blowing stuff away with the Vindicator once you have those three out of three (powerful weapons, awesome energy regeneration and seeking projectiles).
Oh, and don't fight with the Cyborg unless you absolutely have to. (The manual recommends it only if you have both arms badly fractured and can't move your fingers quickly without blinding pain.) Spend some time playing the Melee game to practice, get a feel for the controls, understand which ships work against which opponents -- the computer is much faster than you, sure, but it's pretty stupid and will make blunders that even a moderately skilled human won't. With most ships you're better off piloting yourself. Don't fret, as the encounters in the single-player game are really pretty easy with proper preparation -- the game should give you pretty strong hints about which ships are powerful and which aren't, and when you know you're moving into hostile territory you should start stocking up on powerful ships. (A hint: The Spathi Eluder is surprisingly versatile, and people who've gotten good with it have coasted through the whole game using no one but Captain Fwiffo.)
