Help with extracting source, please

Well, I can easily download and open the extract program (Winzip) with this file: http://sourceforge.net/projects/sc2/files/UQM/0.6.2/uqm-0.6.2-source.tgz/download

HOWEVER, when I try to extract it to a newly created empty folder, I get a request asking me if I want to replace/extract and keep both/don't extract a smaller MAKEFILE with another, larger MAKEFILE.  It also asks whether or not I want to do <selected action> for the next 551 conflicts... what should I do?  I'm trying to get the source code so I can play around with it or perhaps edit it.

P.S. sorry if this is a silly or resolved question (can't find anything on extraction).

I'm the kind of person that uses Linux and seems to be a very literate adult but has no idea how to do anything code-wise beyond basic stuff.(such as su -<password> yum install uqm) Except I didn't install UQM that way...I used Add/Remove Software...

You are unpacking all the files into the same directory instead of retaining the directory structure stored in the archive. Check your unpacking options. I'm surprised WinZip is trying to flatten the directory structure; that's seldom useful in my experience.
