You pick your captain's name and ship name in the Game menu.
You probably also want to change the controls in the options menu. It's not just Enter, by the way; the default control scheme has both Enter and Ctrl set for the main weapon, and Shift or Space for the secondary weapon. If you have a gamepad, you can use (and configure) that, too.
I'm not sure what you were expecting the game to look like, but take a look at all the scalers and find out which one you like best. Personally, I don't really like any of the scalers, but that's personal taste. The original Star Control II didn't have scalers; this is a feature of UQM, so if you want it to look like the original SC2, don't use scalers.
If you want true HD graphics, you could try UQM HD.[1]
Save often. You can save at any time from the Game menu.
Don't worry about it if you lose the first time you play. Not many people play this game, unspoiled, and win the very first time. (By "lose", I don't mean just dying; you might die several times, but those aren't painful if you're saving often. You've only really lost if you have to start the game all over again because of the choices you made during the game.)
Pay attention to what Hayes says, including his advice about what to do to your ship.
You can learn about the minerals in the Manifest->Cargo menu, though this isn't the menu's purpose (its purpose is to dump extra minerals you don't want). It shows you what each mineral type looks like and what each one is worth.
Pluto, by the way, is a tiny purple dot in the upper-left. You just missed it when you were following the orbit.

I watched the Yogscast playthrough back than. It's not like I mind the graphic (heck I even grow up in that era a bit), I just thought I screwed up something. Also that Pluto thing... yeah... It's really hard not to mistake it for a background star, but now I'm not even sure if I have to go there now... but yeah, I've been spoiled a bit ^^"
Also correct me if I'm wrong but as I rewatched, there was nothing I could have done about that hyperspace drone thing at the end? (Except of course having a decent ship and actual combat skills ...). I mean it was really just camping there when I came back. (Or, more likely, turned off it's AI when I left the screen ...). Man... long time since I played a game without autosave feature or some sort of reminder ><

Ok, got everything as you guys suggested. I was a bit scared to do the quests without proper gear (the Spati seems to be pretty easy to convince tough... xD) yet since I don't know when I'll encounter something interesting, I recorded it ^^"
